Absolutely. Free Enterprise System, charter operation extraordinaire here in the Louisville area, has each of their buses 'themed' as well.

Peter Pan did this early on by naming their buses for characters and scenes from the storybook, and Indian Trails up in Michigan, names all of their coaches for Indian tribes and chieftains from their service area.

My favorite branding is on the tails of the soon-to-be fallen flag (no Jim, they're not crashing into the ground, just being gobbled up by Southwest Airlines) Frontier Airlines. They even took it further with some expensive, clever and spot-on ads a few years back:
